As per your screenshot , i think you are facing issue that some of the articles are open under Hompage .
A reason behind this issue is that In Joomla if an article or category does not associate a menu item that it will open on the home page . When u click on the article that is open under Homepage . check the url of it .
You will see the category name and id in url , Because this category does not associate to a menu .
Do this >
create a new menu category blog add the category (parent category of article those open in home) in this menu save it and check. Now when u open the article it will open under the Menu that you created now under Home page .
