Imagine that you have a blog section of some section. If you have turned the JA News module to colorize it and have some menu subitems you may notice that these sub-items disappear irrelevantly (i.e. most items are OK, but you have one where the drop down disappears).
Check if there is another menu item (in the trash as well), to the same section. It could be in the same or other menu. In order to fix it, you need to delete this second item. You can use the alias function in Joomla! instaed.
