The logo template creates a link pointing to the home page this way:

http://www.mysite.com / index.php

how to remove index.php

eg.

http://www.mysite.com/

You can update the link here accordingly in this file::

templates/ja_community_plus/blocks/header.php

<a href=”index.php” title=”<?php echo $siteName; ?>”><span><?php echo $siteName; ?></span></a>

But still index.php will be appended to any other link also you change as this is normal in joomla of .php extension addition
