This is just one of the problems. Both left and right (when used) module positions display below main content.

Also, I can only get two featured articles to display properly.

Hi spotter6284,

This problem often due to the messed up html markup in articles used in your homepage (it often lacks of closing tag). Please try to disable one by one to know which one caused this issue.

FYI: in frontend of your site, I see this error:
Fatal error: Cannot redeclare class JSMinException in /home/lidorace/public_html/plugins/system/jat3/jat3/core/libs/jsmin.php on line 377

You can try to follow this thread to solve it first.

Okay, I got rid of the error line related to the T3 Plugin.

I also disabled featured articles one at a time but the problem persists.
