First thing to try us please make sure the JAT3 plugin and the Template are updated to the latest release. Please use the JA Extensions manager to do this.

the error only occurs if I do the search from a main menu item…if ido search from sub-menu work fine

I understand the problem.
In the .htaccess I put

# Redirect /index.php to / - will also clear /index.php/something to /something
RewriteCond %{THE_REQUEST} ^+ /index.php(/[^ ]*)? HTTP/
RewriteRule ^index.php(/(.*))?$ /$2 [R=301,L]

and this creates the problem.
How can I keep that code without having the problem?

Yes, but only if I remove the redirect ….without redirect and I have many duplicate titles.
each page is found with and without index.php….also many title duplicated in web master tool

Can you PM Hung Phung some working ftp details and put in place your redirect first so the devs can investigate for you.
