Seems to be some issues with single template installs. template is calles Jaintranet and not Ja_intranet. A lot of T3_TPL_DESC errors and Ja extra fields not working.

Try this:
In Joomla backend go to extensions/templates/
Check JA Intranet Details and Files, click on "copy template" and save as ja_intranet
Enabled the new copy and you should see it’s now working correctly.
