In your update:

you mentioned that JA Megastore template was updated to fix issue for Virtuemart v3.2.1. However, you do not mention where this update apply for the already running sites.

Could you please explain or update the affected component also?

Hi aratype
I just checked this with concern team, The update is only for the Quickstart package as it not updated from a long time and there is outdated Joomla and VM issue.
After update Joomla user getting the issue in the Virtualmart. You have no need to update code in the template as there is no update for template.
