How can I turn off the JA Menu on the top and just keep the menu on the side?

The one at the very top? In your admin backend go to Extensions>Module Manager. Look down the ‘Positions’ column till you see ‘User3’. This should be type ‘mod_mainmenu’ and have a name like ‘Other Menu’ or ‘Top Menu’ or something similar. Click the green ‘tick’ and it should now be disabled.
