Hello!

In the “Extension Manager: Update” is appearing for the update module
“JA Popup plugin for Joomla 2.5” is already upgraded to version 2.5.6 and
is also giving a warning: “Update :: Extension: Could not open / extension.xml”
could someone tell me how to fix these two details?

You can use JA Extension Manager component to upgrade. But you need to check in:
<blockquote>Admin area->Component->JA Extension Manager</blockquote>
and provide account for “JoomlArt Updater Service” (Click on edit link of JoomlArt Updater Service on JAEM, you will see the form to enter your account into)

Please confirm the product that you want to upgrade belongs to club that you signed up and in-process to upgrade new version from JA Extension Manager.

ok,
I had already checked.
And all is right including the version of JA is the Popup 2.5.6 which is
the last update.
