If Joomla is showing that JAT3v2 System plugin needs to be updated to 2.6.6 but the template download still has plugin version 2.6.2 should we be updating it to 2.6.6?

I would make sure you have a COMPLETE BACKUP of your entire site prior to upgrading the T3 plugin.

If it were me, I might wait until – as you observed – the template download files are updated as well.
