I am missing all my modules in all the pages. I have the header and footer and nothing in between.

Problem started after turning on optimize css and js in T3 menu.

Hi
In this case, first, check you are using the latest version of the T3 and template. If not kindly update them.
Now check the menu items that are not showing the content. it can be due to the wrong layout is selected.
