I create new logo.

Old height was 85px
New height is 123px

Edited the following css

#ja-header {
padding: 0;
border-bottom: 1px solid #000000;
line-height: normal;
text-align: left;
position: relative;
height: 123px;
z-index: 2;

However the logo seems to be in the background. It is partially covered by white and the full logo cannot be displayed

that sounds like a z-index setting

have your tried different settings.
when this happens to me I try something extreme, like 999 instead of 2

the other pieces that are overlapping are also set by a z-index
